Indeed.  The kernel must have the correct IRQ to drive the
port correctly.  pppd, on the other hand, does not need to
know the IRQ.  It simply sends/receives to /dev/ttySx
(which is being driven by the kernel).

How do you know that?

Just stick setserial-plus-arg in a startup script and it
will be automatically executed.  That's what the startup
scripts are for.
