Yes, you can manipulate the SVG exclusively in Java if you want.
Essentially all of the javascript functions you see called are the
same in Java.
The Batik Canvas implements the full SVG rendering engine and
is a normal Swing component, so you can just add it to your
application.
Also while svgdevelopers is an excellent resource for SVG questions
you will generally get better answers about Batik at the Batik-users
mail-list.
