Yes, you can do checkout as you've described. You'll need to pass depthIsSticky as 'true' when updating child folders (otherwise they will remain at depth 'empty').
After checkout is completed I'd recommend you to run update with depth infinity and stickyDepth set to 'true' on the root folder. This will reset explicit depths set on subfolders and thus further updates will send less information to the server.
