As a premise, this is not a LibreSwan question.
That said, there are a couple of options to Set-VpnConnection in Windows
PowerShell which may help, assuming I understand what you need:
-MachineCertificateEKUFilter
-MachineCertificateIssuerFilter
Apparently, they both require MachineCertificate as AuthenticationMethod.
