I poked Karl Tomlinson from Mozilla about it, and he did not have any idea what could cause this either. The biggest problem from my part is that I did not change a single line of code in the embedding stuff from when this problem did not appear _at all_. Your systems make me think that some other software is the cause for this sudden change in behavior, likely one of Mozilla, Gtk or X. The best way forward would probably be downgrading those packages to see if that makes the problem go away, but that's likely a boring and time-consuming thing to do.
