i'm not sure i fully understand the problem- but as far as i understand, it 
comes from the fact that importing an SWF with swfmill wraps that into another 
movieclip hierarchy, breaking the "anim.myVar" reference. can this be true? i 
don't know much about variable references, but flash looks up anim in _root, 
no? thus, as there is an additional level of clips, it breaks.

if this is so- it wont be fixed. neither do i aim for "full compatibility" to 
the flash IDE, nor is the process the same-- or is the SWF imported into the 
IDE?
if i'm mistaken, please elaborate.

barring more details, i'll close the ticket as "wontfix".
