As 1000's of developers use SWFObject without this issue, I would say it is something specific to your implementation / swf / server.
When you are not using a debug bar, you can still see the double loading on the page? (sometimes the debuggers actually can lead to unusual behaviour :) A link to a test page might shed some light too. In one of my projects i'm using swfobject 2.1 to embed a videoplayer that loads a coverflow as navigation, in IE 6,7 i see the coverflow beeing loaded one time, (background and xml parser are responding ) and approx 0.3 seconds later the coverflow is loaded the second time. And this time it looses all flashvars e.g. the path to my xml - document. so the xml parser runs a fault exception. I've got around it using static strings to my xml files but that isn't what i want it to be. In fact it looks pretty messy on pageload wenn you see the swf dissapearing and showing up again everytime.
