Jarod IE8 and FF3.5 are exactly the same for me in regards to scale etc. so I am guessing you are using IE67 or 7.
You can try setting up a parent wrapper div around your replacement div for Flash and giving some concrete size measurements in CSS. Without being able to reproduce, it is a bit hard for me to help...
