When you click into your swf, the flash file has focus and certain
components listen for the mouse scroll event. I would think that this is
expected behaviour.

This is definitely not a SWFObject specific issue, and would be better
followed up on general Flash forums.

There are fixes out there which use ExternalInterface / getURL to send
scroll events to/from flash. Google is your friend.
