Having two swfs with the same ID's on the page will mean one gets overwritten. This is just plain wrong. The reason it doesn't show up in IE is that one of the swfs is being setup without flashvars at all, and this is the one IE is rendering.

This makes no sense at all (I have never seen anyone do this before in 10+ years of Flash dev) I suggest you go back to basics (with no server-side code), and get a single swf working without querystring params etc. After you have it working in a basic form, build it back up to use php / ajax, etc. This really doesn't look like it is a swfobject issue, but just one of implementation on the page....
