Is the window a true new window, or a lightbox style popup? If it is new window with a different URL or an iframe source, then just include the swfobject library and embed code in that new page. If it is a lightbox style popup, there are a bunch of libraries such as "lightbox2" ( http://www.lokeshdhakar.com/projects/lightbox2/) which integrate nicely with swfobject.
If neither of these are what you are trying to achieve, then try posting a link to your page, and people can have a look.
