You can influence the color:
pdf2swf -s linkcolor=RRGGBBAA file.pdf
.
For example, for red semi-transparent, use:
pdf2swf -s linkcolor=ff000080 file.pdf

Nope. But you can switch off the actionscript behind them,
by doing a
pdf2swf -s internallinkfunction=nothing -s externallinkfunction=nothing
file.pdf
