You can try giving pdf2swf version 090 a try. I have similar issues with 091 with some non-arabic fonts where the glyphs show the same behavior as yours. Using pdf2swf 090 (while still using Flash 9 <T 9>) seems to handle it better, as was the result of your sample PDF.
