I know that this is a long standing issue in pdf2swf, but I don't understand why, since other SWFTools support transparency.

My guess is that xpdf or poppler don't implement it. If that is the case, I wonder whether MuPDF would do a better job with this. It claims to “support for all non-interactive PDF 1.7 features” (http://mupdf.com/), although it is released under the GNU GPLv3+.
