I've had good success using OpenOffice.org to export HTML (or maybe it was XHTML). It produces cleaner HTML than Office itself. However, if you export with Office and use HTML Tidy, as Sebastian suggests, tidy does have a special mode for cleaning up documents exported from Office.
The problem with Word documents really isn't Word itself. When I converted that Arabic Bible from a set of Word docs, it was fairly trivial.
