From what I can tell, this happens when Jira is not shutdown cleanly.
To unlock Jira, I do the following:
stop the Jira webapp
remove /home/jira/jira-home/.jira-home.lock
start the Jira webapp
I think we can add the remove of the lock file to the startup of tomcat?
perhaps /opt/tomcat/bin/setenv.sh?
