Comment 1 on issue 440 helped me figure this one out:

In [1]: S("f(x)") == Symbol('f')(x)
Out[1]: True

In [2]: Symbol('f')(x) == Function('f')(x)
Out[2]: False

The shortcut is fine, but they should evaluate the same.
