You can do:
   syncevolution --configure backend=... database=... ... \
                 @default <sourcename>

If you want to configure multiple sources differently in one invocation,
use:
   syncevolution --configure <source A>/backend=... <source B>/backend=... \
                 @default <source A> <source B>
