This is a common problem with uploading large changesets with JOSM, where upload failures result in a partial upload. We're hesitant to put automatic failed changeset upload recovery and resolution into JOSM for fear that someone will create a mass conversion of shapefiles and upload it all without even trying to tune the data to OSM standards.<g>
