As best I know.

Some of these things you mentioned can be stored via the Save Layout button 
under Options menu (I am unsure of the exact storage mechanism here). 

 

The sizing and layouts of the panes in Rules mode are stored but also 
constrained by the defaults -it can store panes being larger than their default 
size but will not store them smaller than their minimum default size. It will 
not store the non-display of a default viewed pane (which I'm not sure I agree 
with).

Save layout will also store buttons and toolbars added (but again constrained 
by defaults).

 

Window size appears to be stored (but not by save layout) so that it loads 
again as the same size as last time (but that behavior is constrained by a 
minimum  default size). It will not load maximized if closed when maximized.

 

The position of the window does appear to be stored. (also not by save layout)

Are the window parameters for Boston Workstation stored in the registry? If so, 
where?

 

This would be such things as window position (upper left corner), window size 
(x by y), "layout" of panes within the application, etc.
