Its almost always as simple as that. Some of Boston WorkStations newer capabilities will actually change the current project sometimes in subtle ways. We try to avoid the unnecessary save changes dialogs but maybe we missed something.
You should be able to run the shutdown script twice in a row if it asks to save changes the first time, thats OK if it asks the second time, thats would not be OK and please call our support si we can figure out whats going on.
