In fact you should probably warp each individual image using ground
control points before combining into a larger image ...
that would mean to change the order of processing, first
orthorectification, then combining the pictures...
other than
that, you are basically on the right track. You wold probably want to
color balance the images during the mosaicking process as well.

You dont actually 'store' the image in a WMS, rather the image is
stored in TIFF or other format and a WMS is setup to 'serve' the
image. From this you can make tiles though and use them in OL or other
similar clients.
