I don't quite understand your objection. Are you saying there would be a problem if you had a way with a particular node which was tagged as: left:highway=bus_stop right:highway=bus_stop ? If so, the solution is easy - put another node in the way. Anyway, bus stops are rarely directly opposite each other, at least in the UK, because you don't want two buses blocking the road in the same place.
