No you do not have to remove the card as part of the formatting process.

Subject: [Talks] formatting memory card question

I want to format my 2GB memory card but retain certain files and apps. So if
I copy what I want to keep to a folder on my PC and then format the card can
I just turn my phone off and and restart it so the N86 can rebuild the
structure? Or, do I have to physically take the memory card out and put it
back in the phone for this to work. I ask this question because I have not
quite mastered how to open this phone easily.
