Yes, but you'll need to define their location relative to the WEB-INF directory in your .application file.
e.g.


<application name="...">
<page name="MyPage" specification-path="directory1/directory2/MyPage.page"/>
<component-type type="MyComponent" specification-path="directory3/directory4/MyComponent.jwc"/>
</application>
