For now the instructions I gave you are the only way to get rid of the markers. At work we turn the setting to ignore and then turn it on if we see funny things happening.
In the never ending story of Spindle for Tapestry 4 I'm adding a preference where you can ignore files on a case by case basis. I've added the hooks for this this in the project bulder but have not yet implemented the GUI preference stuff. So there is a solution coming..
