Hmm.. What does ulimit -n say? I've got 1024 on Ubuntu 10.04/x64 (but don't have this problem) - but there's 'only' 252 JARs in a Taverna installation.. my original theory was that if everything is initialized early, then Java would open lots of files at the same time.
