Now that's very strange (the odd cross-linking that is). The webapp starts additional Java processes in the back end as part of handling the separation of workflows from each other, so it needs to be able to find Java. By default (it's configurable through the management interface) it makes some assumptions, notably that the 'java' program is in $JAVA_HOME/bin/java; that's usually true...

The management of the server is done via JMX (use a tool like jconsole to connect, and be aware that there is a *lot* you can adjust) but if you change anything then it needs to be reset every time the server is restarted. That's corrected in the next version of the server, but that's still under active development.
