I used older versions of Pegasus and nver saw a reply counter.
Similarly, I have never seen it with several other email clients
  that I have used.

In about 8 years of using Internet email, I don't remember ever
receiving a message with a counter unless it was generated by TB.
There might have been a few, but I think that if any had generated a
very long thread I would have started to notice. My first exposure
to reply counters was when I started using TB and they started
showing up in all my replies. One of my first questions, as with
many other new users, was "How do I turn this *&$#! 'feature' off?"
