The bug that the message I am currently reading in a VF disappears as soon as the virtual folder gets refreshed is still there. This happens if a VF is configured to show unread emails, which then of course become read when you click on them. Then you better hurry if you want to flag the message, because as soon as a new unread message comes in (causing the VF to refresh) your message will disappear from the VF.
Bug exists and was reported since v5.0.
