Would it be an option to test for the other-architecture flavor and
- ask the user whether the brother version should be deinstalled along (default 
to this choice) and let him optionally choose to
leave the other version in place?

- or just warn that another architecture-flavor has been found and it'll be 
deinstalled if the process continues.

I think that would already help.
