I have 'View threads by reference' and 'Sort by creation time' selected as my preferences. When sending any new message all have started being threaded to the last message in whatever folder they are sent to, replied to messages get threaded correctly. If I click on the "created" column twice then the message is put in its proper place at the end of the list as the last created.
