I have this all the time, especially with SSL connections. I can't remember that it was otherwise, in any of last versions. It seems I've gotten used to it, I kill The Bat all the time and restart it :( This is one of The Bat's great weaknesses: the connection centre which is impossible to quit out of when it thinks it's "busy". End Task, here I come. :) IMHO there should also be an option for timeouts on both incoming and outgoing mail servers, as ANY other mail client has. That would at least solve the problem that it never gets any new mail for hours on end.
