I wanted to try and reproduce your test, but failed miserably. I think
because I'm not sure what all your conditions and actions are. So I
decided to try my own filters that work well here and just transfer
them to Common Filters.

First thing to remember is to set what folders are supposed to share.

My setup as follows.

Filter 1 - tbbeta
condition - test for tbbeta
action - set color group to tbbeta (Red)
set to continue processing

    Sub-filter A - Stuart is Sender
    condition - from me
    action - set color group to "Stuart" (Green)
    set to "NOT" continue processing

    Sub-filter B - Sent to Stuart
    condition - to me (using reference to @mts.net)
    action - set color group to "Stuart" (Green)
    set to "NOT" continue processing

Filter 2 - tbudl
condition - test for tbudl
action - set color group to tbudl (Blue)
set to continue processing

    Sub-filter C - Stuart is Sender
    condition - from me
    action - set color group to "Stuart" (Green)
    set to "NOT" continue processing

    Sub-filter D - Sent to Stuart
    condition - to me (using reference to @mts.net)
    action - set color group to "Stuart" (Green)
    set to "NOT" continue processing

Filter 3 - Bat List
condition - test for message from tbbeta or tbudl
action - Move to The Bat! folder
set to continue processing

This is testing filters 1 A & C. It does not match filter 2 so
it should not test filter C.

Message to me:

This is testing filters 1 B & D. It does not match Filter 2 so it
should not test for subfilter D.

In both cases since filter 1 & 2 both have continue processing set ,
so filter 3 should be triggered. It is not.

If I turn on all the subfilters to continue processing then I get the
following:

Here's one more to ponder. This is from me in reply to the list. (ie
it has @mts.net in the references):
