For each filter you setup, there is a tab called 'Folders'. This defines the folders you wish the filter to work on. With POP3, incoming filters will work only with the Inbox. However, with IMAP, filtering may be done server side, so you can assign incoming filters to work on any IMAP folder. If you have no IMAP folder defined for the filter to work with, the filter will not work.
