I'm using IMAP and the same sort of thing happens here. I'm not sure if you're referring to an IMAP folder. The difference for me is that the new message is added to the bottom of the list, whether or not it belongs to a thread further up the list. I exit and return to the folder and the message is now where it should be. I've even seen messages added to the wrong thread, usually the last thread in the list.
