I have seen this happen once with 3.61.10. If I right clicked on a message on the preview message list the context menu would always show Colour Group 'None' no matter what group the message was assigned to. This did not happen if using View Folder window. I tried this both with real and virtual folders with same result. The problem was so steady that, before reporting it, I decided to go back to 3.61.09 to see if the problem was also there and no, it wasn't. And when I came back to 3.61.10 the problem had disappeared and, so far, I have not seen it again. Go figure! I have not seen the problem (yet) in 3.61.11.
