AFAIK All registry keys are deleted.

Maybe you're using BayesIt? That stores stuff in the registry too. And
when you installed that seperately from TB (as it used to be
distributed in a separate parcel) then TB's uninstall might not
undelete it. And when you install the full TB distro, it might try to
restore that to an old path.
But that's just guessing on my side.
I only can say that the last time I uninstalled TB, it came clean.
