I had an issue where all my mail disappeared. Removing the index files didn't help. I ended up renaming the Bats main message folder and letting it create a new one as it opened. I kept closing it and dragging groups of email folders. I would reopen and they would be there! And so forth until I got down to one bad folder - and I believe I was able to salvage the messages from that (I forget really - I may have just deleted it as not so important.
