Better to store inside. BUT dont change it from one to the other. If
you would like to move from sep. dir to store inside, do this:
- export your all your mails from that account
- make a new account where you select to store the mails in the
message base
- import your exported mails
- verify that you see all mails
- delete your old account, setup the filters again, set the proper
name, email etc. for the new account

I dont have good experience with changing the store type for an
existing account...

------------
Also, users reported me the problem with a 0-length attach, too. We
completely solved it by moving them to store the files inside the
mails.

Another problematic point was the settings in the Account/Files and
directories tab:
Bind attachments only when sending. You have to have it unchecked,
otherwise you can get this error.
