Ouch! That's asking for trouble.
V1 and V3 don't use the same config files and as an extra 1.63 is a
beta too.

Deleting them in v3 wouldn't change a thing the config files for v1
and neither should deleting them in v1 alter the config files for v3,
so that could be part of the problem.

I guess you mean 'common' folders in stead of 'shared'. (Just to be
sure we're talking about the same thing and they're called 'common' in
TB)
You say they 'moved' themselves. Do you mean to say they existed as
account folders and then swapped to common folders?
Where are the physical directories located? In the mail directory (as
proper common folders should) or in an account directory?

That looks like a consequence of two different versions. Did you
create the missing folders on the v3 system?

That's default nomenclature for common folders, nothing wrong with
that.

Presuming that you've got no other common folders, you could try this:
Close TB (all three instances)
Delete or remove the problem folders
Delete or remove the account.flb and account.flx files from the mail
directory (don't delete those in the account directories)
Start TB (all three instances, but start with one the v1 configs)
