Try http://www.orbit.org/replace/

I don't see why it should mess up the message base if you are deleting
parts of the message bodies, i.e., the discussion list signature blocks.

Just make sure you are sure of what you are doing :)))), and you may
choose to not replace the original archive with the processed one and
save the processed file separately. I'd advise that you do this and
check to make sure things are fine before committing to replacing the
original with the processed archive.
