The reason you might want to use the delete messages checkbox is in
the case where you have multiple TB installations and don't
automatically delete all messages from the server so you can go pick
them up at your other location.

FWIW, I seem to remember hearing that Kill Filters slowed down the
"get mail" operation, so if you can avoid using them (e.g. set up a
filter that deletes the message once you've got it) you may well be
better served.
