 Weird. That's something that shouldn't be happening.

 First thing to try is the keyboard-combo Shift+Ctrl+Alt+L, which
 usually finds all lost folders in the accounts mail directory.

 If that doesn't work, try recreating the folders manually one by one.
 They should have the mail in them.

 Now if that doesn't work... dunno :)
