No, you can't change the "Source folder" for an "Incoming mail"
filter. When re-filtering a folder, however, it doesn't matter. If
you ask TB to re-filter a folder with "Incoming mail" filters, it
would oblige, regardless what folder it is.

The most possible cause for your new filter to fail, I would guess,
is some other filter(s) preempts it. (You do know TB applies filters
in the order they appear in the Sorting Office, don't you?) So I
would suggest you move the new filter all the way up to the top, AND
uncheck the "Continue processing with other filters" option, and see
if it works.
