It doesn't really mark the entire thread unread. It emboldens the thread. If you use the message flags column, you'll see that only the unread messages within the thread are flagged as unread while the rest are flagged as read. The user needs to see that there are unread messages buried within a thread and this is indicated by the emboldening of the thread.
