Plainly wrong.
Have a look at 'Account' / 'Properties' / 'Options' / 'Mark message as read
only when it is open in a separate window' ... is it checked? If so the
message will never get marked as read in preview pane and therefore the
filter will never be applied.
If not, the message will be marked read (after timeout set in account
options) and on focus change _away from message_ the read-filters will be
checked and applied if necessary.

I'm working this way the whole day on my administrative mails I get from
several servers and it works for sure.

Read-filters will _never_ get applied when the message is manually marked
read _AND_ in above mentioned account settings a time out is given for
automatically 'mark read'.
If this time out is off the filters will be applied immediately if you set
the message to 'read' (e.g. via <Ctrl>+M)

So ... all in all a really complex thing of several conditions and
possibilities, but nevertheless working as expected :-)
