I did this before, but it creates a lot of work. You have to unflag
the flagged messages too, after your have sent your reply.

I'm not using it. I go to the first unread message, then hit enter:
the view folder window opens. Then I hit crtl-*, and all threads
expand (I thread by References and sort by Received / Descending).
Then I just navigate with crtl-], which jumps to the next unread
message. There is a shortcut now which goes back to the message
previously read, but I forgot which one that is.

I agree.

This is what I do: when I come across a message I think I will reply
to, but I want to read the end of the thread first, I hit enter. This
will open a new view folder window, which I then use to further
navigate, but in the previous window, the message remains open. When I
have finished reading the rest of the threead in the new window (maybe
hitting enter again in the process, opening another window again,
etc), I close the new window(s) and reply from the original one. If I
still want to reply, that is.

Another possibility is to hit Reply whenever you think you want to
reply to a message. Instead of actually writing the reply, you save it
as draft. When you are finished with the thread, you go to your Outbox
and either write the reply from the draft, or delete the draft.

HTH.
