It doesn't have to move the message. It doesn't if you make the source
and 'move messages to folder' folders the same.

In the filter rule configuration, make the source and 'move messages
to folder' folders the same. Then go to the 'Actions' tab and use
the 'create a copy of the message in another folder' option. You have
to scroll down the Action list to find the option.

I just tried it and messages are not marked if not indicated.

That's a newsreader concept where only headers are downloaded and you
wish not to display headers for those you kill-filed.

You have to either create filters to delete the messages when
downloaded or use selective download filters to delete the offending
messages at the server level. Note however, that you'll have to
download all message headers, check them with the selective download
filters and then download the final lot. This could potentially be not
very cost effective especially if you're deleting only a few messages
via these filters.
