There are two ways to do what you want.  I would avoid using flags,
though that might be just personal preference.  Because flags are
either on or off, they convey little information; I think they are
best used for temporary "flagging."

First, create a color group for your task items or for whatever other
email you want to distinguish.  I try to use my PIM for marking tasks
rather than my email program, but I still have a need to flag some
messages for follow up, so I have a "follow up" color group.

Then you have two options.  At minimum, you can search for all
messages belonging to that color group.  Do it every day or however
often you need.

You could also create a filter to copy all those messages to one
particular folder.  This is a poor substitute for your suggestion
about indicating in the folder tree which folders have flagged
messages, but it would work.
